Weird login issue

Hello,
can you think of any reason why i'm able to install and use TE3 on 95% of my sites fine but there are few where after succesful installation i can't login and instead get an HTTP ERROR 500?
I've looked inside TE3 error log and it says:
"PHP Fatal error: <br>The file <b>/var/www/www-root/data/www/**********/***/ver_update.php</b> was encoded with the PHP 5.5 ionCube Encoder and requires PHP 5.5 to be installed. in Unknown on line 0"
I just can't understand why only few sites/domains do this. The settings are the same everywhere (including PHP version and Ioncube version) and i already tried to delete whole domain and create again with same results.
Any idea?
